Sooo much pooping

We've given the cube a good clean with VirkonS and noticed that there are some holes - one in the underside of the lid, one at the bottom of the nest box panel (the one with the round hole in it) and a couple of others.

 

These look like they're manufactured but ours were plugged with what looked like dirty fluff and, when we fished it out, black speckled dirt came out

 

So my questions are...

1) are these holes normal - does anyone else have them?

2) should they be plugged?

3) have I just fished out some form of insulation?

4) should they be empy?

5) can I seal them with a hot glue gun?

 

Bit freaked that there may have been an infestation at some point (obviously cured as there was nothing living coming out of it - and the black specs could just have been dirt).

Belly button fluff. They are normal from manufacturing and I just give them a squirt with poultryshield but guess they could harbour mites.
